I would travel by Train into Thailand, and enter at Kuala Lumpur. The bus usually goes through Sadao, which is less-friendly - though you should be OK with a new ED-Visa. After entering Thailand, you could fly out of Hat Yai domestic-air, or continue by-land (long ride, though). Be aware that you can be asked to show 20K Baht worth of Cash or Travelers Checks (not plastic) at ANY entry-point to Thailand - land or air - but is reported most frequently coming by land from Malaysia (especially Sadao).
